The most logical Starship Enterprise active during Star Trek: Section 31 is the USS Enterprise-B commanded by Captain John Harriman (Alan Ruck). The Excelsior Class USS Enterprise-B is launched at the beginning of Star Trek Generations, and its fateful maiden voyage ended with the apparent death of Captain James T. Kirk (William Shatner) after an encounter with the other-dimensional energy ribbon called the Nexus. It was an inauspicious start for John Harriman's run as Captain of the Enterprise.

31 years later, in Star Trek: Section 31, it's possible Captain Harriman is still in command of the USS Enterprise-B after a long service as the flagship of the United Federation of Planets. Little is canonically known about the Enterprise-B's voyages after Star Trek Generations, or whether Captain Harriman grew into the center seat as the successor to Captain Kirk. The Enterprise-B is the greater possibility as the Federation flagship active in 2324 than the Ambassador Class USS Enterprise-C, which likely launched after Star Trek: Section 31's timeframe.

Neither the USS Enterprise-B nor any other version of the Starship Enterprise appears in Star Trek: Section 31 as part of the streaming movie's initiative to deliver a different kind of Star Trek. Section 31 is set outside of Federation space beyond the Enterprise's jurisdiction and in an era of Star Trek that has not previously been explored to any great extent. This gave Star Trek: Section 31 plenty of leeway to depict its own version of Star Trek that only pays lip service to the franchise's vast canon of TV shows and movies.

Star Trek: Section 31 does contain multiple ties to Star Trek lore, from Emperor Georgiou's history in the Mirror Universe to classic Star Trek aliens like the Deltan Melle (Humberly Gonzalez), the Chameloid Quasi (Sam Richardson), and pseudo-Vulcan Fuzz (Sven Ruygrok). However, Section 31 keeps its Star Trek visual cues to a minimum, and the famous Starfleet delta logo only makes a handful of appearances. The Starship Enterprise, however, is neither seen nor spoken of in Star Trek: Section 31.

Although the Starship Enterprise is not spoken of, Star Trek: Section 31 has a couple of wink-wink bits of dialogue referencing Lieutenant Rachel Garrett's (Kacey Rohl) desire to become a starship Captain. Garrett is a Science Officer assigned to Section 31 to ensure Alok Sahar's (Omari Hardwick) Alpha Team doesn't commit murder. Star Trek fans know that Rachel is destined to become Captain Garrett (Tricia O'Neill) of the doomed USS Enterprise-C in 's classic episode "Yesterday's Enterprise."
Rachel Garrett is promoted to Lieutenant Commander at the end of Star Trek: Section 31, bringing her one step closer to her tragic destiny.
Rachel Garrett is believed to be the only Captain of the Ambassador Class USS Enterprise-C, which is destroyed fighting Romulans at Narendra III in 2344. This not only means Lieutenant Commander Garrett only has 20 years of life left after Star Trek: Section 31, but her Captaincy comes within those two decades. Star Trek: Section 31 nods at the future Captain Garrett but stops short of outright foreshadowing that she will become Captain of the Enterprise.
